The graphical Update Notifier can be annoying. It can be disabled in Startup Applications. In Ubuntu MATE (or any old GNOME style desktop) go to System > Preferences > Personal > Startup Applications and scroll down to find the Update Notifier. Uncheck the box. Next time you log in, there shouldn't be any popups about updates.
